FreezeMan is sent to capture Bass, but HeatMan intervenes to get revenge for the deletion of his former being. Bass instead captures MegaMan and begins reading his memories to learn the truth about his existence; he and the Grave VirusBeast were created from PharaohMan's left-over data. Meanwhile, Protoman has a run-in with the Virus Beast. He ends up getting deleted in an attempt to save a young toddler navi. Also, the true leader of Grave is revealed to be Mr. Wily himself.

The episode begins with a narration by Lan Hikari before then cutting to the Game Soul arcade where GutsMan and Lan's NormalNavi are fighting each other. The NormalNavi dodges a Guts Hammer and Lan uses Blaster which GutsMan blocks with his arms. The NormalNavi then uses Cyber Sword, but it breaks against GutsMan's arms. GutsMan finishes the NormalNavi with another Guts Hammer, causing him to log out. Dex Ogreon gloats while Lan sulks over his 18th loss to Dex and GutsMan. Later, Lan and Maylu Sakurai walk home and Lan laments about his lack of a customized NetNavi as opposed to his generic one. Maylu is reminded by Roll of her piano lessons and leaves with Dex chasing after her. Lan learns that his NormalNavi would be unable to battle for some time due to heavy damage much to his despair. Maysa then throws a fish at him and talks to Lan. Lan is exasperated at Maysa's lack of computer knowledge while a fire truck races by. Maysa wonders about the fires, then gives Lan two fish and leaves. That night Lan and his mother Haruka have dinner, when a package from his dad, Yuichiro, arrives from Borneo. Lan assumes it's a disk to containing his own personal NetNavi, but it appears to simply be a software update. It takes 3 hours to boot, during which Lan falls asleep. In the morning he is awakened by MegaMan, his own personal NetNavi, but Lan is disappointed by his small size. This disappointment doesn't last long as a group of Mettaurs and CanDevils attack his stove, setting it on fire. MegaMan defeats the viruses easily, but see the silhouette of a mysterious NetNavi who escapes. Marveling at MegaMan's power gives Lan the confidence to challenge Dex to a rematch. Meanwhile, Mr. Match reports to Mr. Wily who states that the next time Mr. Match finds MegaMan, he is to delete him. The next day GutsMan attempts to flirt with Roll in class, but gets a Roll Blast for his efforts. After school, MegaMan and GutsMan face off. GutsMan uses Guts Thump, but MegaMan stops it with his bare hands. Then MegaMan attacks with a barrage of punches which knock GutsMan back. Then Lan uses Cyber Sword, but Roll interrupts them. She tells them that a fire has broken out in Maylu's stove. MegaMan and GutsMan go with Roll to the Stove's Net while Lan and Dex go on foot. MegaMan deletes the viruses, but TorchMan pushes MegaMan and GutsMan back. GutsMan charges at him, but is forced to log out after taking too much damage from TorchMan's fire blast. Maylu is rescued and Lan goes back into the house to help MegaMan. He uses Blaster to push TorchMan back, then a Cyber Sword to cut off his arm. TorchMan retreats and the fires stop. Maylu is taken away by an ambulance and Dex cries for GutsMan. Lan and MegaMan then seal their friendship, though quickly after MegaMan reminds Lan that he needs to do his homework.

At long last the waiting is over! The Championship Battle of the N1 Grand Prix has finally arrived, and the contestants are Lan and Chaud with their NetNavis MegaMan and ProtoMan! But as the teams clash in a dramatic battle, they unleash so much power that the hydraulic support beams holding up the Floating Arena are damaged and the arena starts sinking! While the terrified crowd evacuates, the gang realizes that Lan and Chaud are continuing their heated battle--and both plan to battle to the end, even if it means going down with the arena! While the gang watches from afar, Lan and Chaud's NetBattle climaxes with a never-before-seen Double Advance! As the crowd cheers, the energy the titanic Double Advance unleashes a powerful and malevolent NetNavi from his secret tomb. PharaohMan is released back into the world!

Dr. Regal, a world authority on super energy, is invited to SciLab to study the Dimensional Converters. As soon as MegaMan and ProtoMan jacked into the Dimensional Converters repaired by Regal, the Dimensional Converters were activated and a Dimensional Area was generated. The energy source for the Dimensional Converters was the NetNavi SparkMan, who was ordered to destroy the Dimensional Converters, and he overwhelms C.F. MegaMan and C.F. ProtoMan before leaving. Regal regrets what happened, thinking it was due to his own experiment...

GravityMan is attacking the city. Lan and MegaMan struggles in their fight against him, but PrisMan and his NetOp, Misaki, come to the rescue. Misaki is actually the young man who failed in the Cross Fusion experiment, but now works for the NetPolice with a strong sense of justice. Meanwhile, SciLab has finish the development of the Battle Chip Gate, which can send unlimited chips to C.F. MegaMan, but something goes wrong. After receiving the intel, Lan and Misaki immediately arrive to the Dimensional Area where GravityMan is running amok, however... Misaki is overcome with his desire to CrossFuse, and Ms. Yuri uses his desires to lure him toward a trap. Meanwhile, Chaud assists Lan with the Battle Chip Gate to delete GravityMan using the Program Advance.

DenTech City is suffering a powerful heat wave! Luckily a new personal air conditioner arrives just in time to keep everyone cool. But a Grave general, a NetNavi called FreezeMan, uses their power to freeze DenTech City, and the weather flips from heat wave to blizzard! When his friends are turned to ice, Lan, convinced the cause of the freeze is in NetCity, plods through the frozen streets desperately searching for some place to jack in MegaMan But once in NetCity, MegaMan is overpowered by the fearsome FreezeMan! Just as MegaMan is on the verge of defeat, a mysterious new NetNavi, HeatMan, arrives to challenge FreezeMan. But who is HeatMan, anyway?

Revived, ShadeMan plans to get revenge on Dr. Regal. First, he captures Rush and uses his technology to appear in the real world without the aid of a Dimensional Area. He goes on a rampage through DenTech City to find Dr. Regal, but Lan intervenes. However, once Dr. Regal appears, he unveils a tower of Dimensional Area Converters and covers the entire planet.

All contact with NetNavis in DenTech City's moon station has been lost! While Commander Beef rockets to the moon to investigate, Lan and his friends are trying to learn more about the mysterious new "ExtraCodes" rumored to make NetNavis mightier than ever! Then Commander Beef encounters a dangerous new NetNavi, PlanetMan, who's trying to take over the moon. But before the Commander can react he's locked outside the lunar station with only two hours of air left! With Mr. Famous's help, Lan and his friends rush to the space center and beam MegaMan and GutsMan to the moon's cyber station to battle PlanetMan. But even with MegaMan now wielding an ExtraCode to get the amazing Aqua Custom Style, will he be able to handle its awesome, energy-draining power?

When Lan is hired to find out what is causing the city's lights to burn out and destroy themselves, Maylu discovers Lan is a NetSaver. Lan finds himself battling with Darkloid FlashMan only to be interrupted by Maylu, who wishes to help. MegaMan becomes damaged with Roll's clumsy battling style, and Dr. Hikari has to repair him. However, FlashMan strikes again, so Maylu rushes off to defeat FlashMan and amend her mistake. In the end, FlashMan is defeated when MegaMan and Roll fuse their souls together and create Roll Soul.

While Lan was on a mission to search out the Dark Chip manufacturing factory, he finds Chaud, whom was also looking for the chip factory. Chaud corners Ms. Yuri but the factory blows up and she makes her escape. Meanwhile, Lan gets captured in Ms. Yuri's trap and after being attacked by DesertMan within a Dimensional Area, is caught in the brink of defeat. At that moment, Chaud appears, Cross Fused with ProtoMan!
