Amazon KDP Ads Payments. How are the ad fees taken? Out of KDP Royalties or other?

Amazon Ads fees are not taken from royalties. Instead, they are taken from a bank account you set up for each marketplace you wish to advertise.

That can be the same bank account, and ideally, it will be, just to keep accounting simple. Ideally, you should already have a dedicated bank account for your publishing journey, but if not, I recommend getting one for the purpose as soon as possible. Keeping personal transactions separate from the business transaction is vital.
