You can combine STL files in FreeCAD. The steps you need to take:

- Open STL files in single document
- Select Part workbench
- Select 'Create shape from mesh' (Part menu) for all STLs
- Delete original STLs
- Select 'Convert to solid' (Part menu) for all STLs (shapes)
- Delete shapes (not the solids)
- Select solids and click 'Boolean'
- Select 'Union' and click 'Apply' (could take a while)
- Export merged STL to a single STL file
