The Rapture is Nonlinear Time Manipulation

Keeping in mind the concept of the Prime Directive, if the lines of all creatures in a certain history were to end anyway, why not transport them to a point in history where they can be eternal?

This would make the Rapture make sense in a multitude of ways.
